interview with David Lipman
by Mailing List Manager 03 Feb '06

03 Feb '06

Date: Fri, 3 Feb 2006 16:55:07 +0530 (IST) From: Subbiah Arunachalam <arun(a)mssrf.res.in> Friends: Here is an interview with David Lipman. Very relevant to all of us in the field of bioinformatics (and new biology in general). I wish to draw your attention especially to the last question. his main thrust is increase the availability of CONTENT on the open web. A great boost for open access! Arun [Subbiah Arunachalam] Interview with David Lipman Juan Carlos Perez, Searching for Answers: NCBIs David Lipman, Bio-IT World, February 1, 2006. Excerpt: David Lipman [is the] director of the National Center for Biotechnology Information, part of the National Library of Medicine, which hosts various life sciences databases, including the PubMed scientific literature database.... Some people view Google, etc., as increasingly useful research tools in the life sciences, joining PubMed and other established services. What is your opinion? Lipman: People sometimes have this a bit backwards. The primary point is that there is a huge amount of information on the Web. The best way to make the Web more useful for research and education is to get more information out there. What we find on our site is that the more good-quality content that we add to a resource, the more it is being used. If you have more gene sequencing data, you have more searching. If you have more full text in PubMed Central, you have more searching. While I want to give MSN and Yahoo and Google a lot of credit for doing a good job, the reality is that if there wasnt content there, it wouldnt matter how good those search engines were. And if the search engines were a little less good than they were, you would still be getting to a lot of good content... And if those search engines got better, it wouldnt make as much of a difference as if there was more good peer-reviewed medical content. That would make a bigger impact.... Are you talking about identifying search patterns from users so you can surface links they might be interested in? If you did a search on, say, Alzheimer's disease, and you find a PubMed record that looks interesting to you right now you go to that page and we may have done an incredible amount of work to link that up to all kinds of things to information about genes that might be involved, to genetic versions of it, to related articles. And the reality is you have to poke around to see that its sort of hidden in a way. What well do instead is, using computational tools, poke around for you and then put them right on the record....The bottom line for us is discovery. We want people to make discoveries.... Is there a specific initiative tied to these improvements? Yes. I call it the Discovery Initiative. Its something new. Its been percolating. Last summer, I went out to visit Google and Amazons A9 [search engine] and the folks from Microsofts MSN came to visit. I also went up to Boston to meet with folks from the major hospitals there and MIT and Harvard. Weve really been giving this a lot of thought. In many ways, we have had great success. Lots of people use the site and 2.25 terabytes of data are downloaded from our site everyday. And yet I find it very frustrating because weve connected up the scientific information in very precise and powerful ways: a protein structure to the chemical its bound to, to genetic data, you name it. All that is connected up. And yet very few of our users do more than very simple things with our site....We want them to find answers to questions they didnt even know they had. They can do that. People who are really experts at using this site can make discoveries almost on demand....Weve always been working on making incremental improvements, but now Im talking about something that is a more powerful shift. Im hoping that without the users having to think about having to learn anything different, theyll be able to take advantage of databases they didnt know about and [make] connections between things they dont have to ask for anymore. This is a new phase.

Virus Alert
by Bhojaraju G 03 Feb '06

03 Feb '06

FYI.. Dear Friends, There is a warning message about the attack of virus today (mostly on 3rd of every month) in India. Do not to open any mails containing attachments like .exe, .zip, .rar..etc and with subject Kamasutra. For details pl refer http://www.newindpress.com/Newsitems.asp?ID=IE920060202102528&Title=Chennai… ** *Worm to delete files on February 3* Friday February 3 2006 00:00 IST CHENNAI: Watch out for Kama Sutra this Friday. February 3 and the third of every month henceforth, a new malicious worm called by various names like Nyxem, Mywife, Work-Grew A, Kama Sutra and Blackworm would begin infecting your computer system. The mass-mailing worm, which uses its own SMTP engine, sends copies of itself as e-mail attachments to addresses collected from the infected computers. The mails use social engineering techniques such as promise of pornographic pictures to entice users to open the attachment. It also propagates itself through network shares, including popular P2P file sharing services. Chennai-based Cat Computer Services, which has a malicious software removal tool on its website www.quickheal.com, says the virus gets under the radar of anti-virus software because of unique extensions: .b64, .bhx, .hqx, .uu, .uue, .mim. The worm has been in circulation since mid-January and many are unaware of its infection status, says Sunil Joshi. Trend Micro, a leading AV software vendor, in a release, said the virus targets popular file formats including .DOC, .XLS, .PPT, .PDF, and .ZIP. "In addition to losing data, this virus also renders the keyboard and mouse inoperable, thereby leaving the user's system dead," the release added. It again targets various versions of Microsoft Windows and Windows Server and Windows NT. However, Microsoft on Monday posted a security advisory on the worm, but has decided against updating its Windows Malicious Software Removal Tool before the next regularly-scheduled release of February 14. There is good news, though. Since this threat is relatively well-known to the security industry, major security vendors detect this worm and its variants. Trend Micro customers can visit http://www.trendmicro.com/download/dcs.asp for removing the service. The best defence is for users to run a scan of their systems, to ensure they have not been infected. Thanks and Regards *Bhojaraju G* FYI.. You can enter information in this form and it'll get published on your blog like a normal entry, but it will also be published in a machine-readable format so that other services can read and understand it. Think of structured blogging as RSS for your information. Now any kind of data - events, reviews, classified ads - can be represented in your blog. Structured Blogging makes it easy to create, edit, and maintain different kinds of posts and is very similar to an edit form on a blog. The difference is that the structure will let users add specific styles to each type, and add links and pictures for reviews. These styles and tags ensure that movie and book reviews don't look like calendar or journal entries, and that each content type can be quickly recognized and processed by automated search services and other applications. Woven into the HTML of a blog post, this information travels with it through syndication feeds, readers, and aggregators. Ultimately, it can even be converted out to other formats our Structured Blogging tools support such as RDF in XML. Now anyone can build applications or services based on the structure of an entry. Using Structured Blogging, job listings can be created, posted, searched, and found by any service; buyers and sellers of goods can publish what they want to buy or sell and have those posts searched and listed by any number of search services. This in- depth approach gives a quality-controlled list of repository features. In addition, while reviewing these archives, project staff are building a picture of the world-wide development of open access repositories, noting new features and directions. This information is being analysed to create the next version of the listing, with further information and categories being noted for each repository. In the meantime, the newly released list will continue to grow as new repositories are added. LOKHANDE MARG, CHEMBUR, MUMBAI- 400 089 Tel: 2528 0926, 2522 8018 Fax: 2527 6084 E-mail: ictwizard(a)sify.com ABOUT US: Sree Narayana Guru College of Commerce situated in the central suburbs of Chembur was established in the year 1986 by the members of Sree Narayana Mandira Samiti, an educational and charitable trust formed by devotees of Sree Narayana Guru, the legendary saint from Kerala to perpetuate his memory. The main objectives of the college is based on Sree Narayana Guru's principles i.e., to provide opportunities of higher education to children of backward and underprivileged strata of society without any discrimination of caste, creed, religion and language. The college enrolls students for the studies leading to the three years integrated course of B.Com. Degree. The College is moving a step ahead to enhance the standard, quality and excellence in the field of higher education and has planned to organize a seminar on "Communication Skills for Digital Age Libraries" to bring more efficiency in the functioning of libraries. India can learn from OA initiatives in The Netherlands
by Subbiah Arunachalam 28 Jan '06

Friends: The Netherlands is in the forefront of Open Access. I append here two news stories. One is about DARENET and Cream of Science and the other about NARCIS. The Dutch are very conscious about making their scientific output reach the widest possible audience and to showcase the best of Dutch science. We in India can learn from the Dutch example. We can showcase our best work - for example by creating an archive of full text papers of the Fellows of the major Academies (such as INSA, IASc), the equivalent of the Dutch Cream of Science. We can create a network of distributed institutional archives. Many studies have shown that papers available on OA archives are cited far more often than papers available only through toll-access journals. Subbiah Arunachalam DAREnet Worldwide access to Dutch academic research results. DAREnet gives free access to academic research output in the Netherlands. It is accessible from home and anywhere else on the planet. Read more about DAREnet ... The top of the bill, the cream on the cake, can be found through Cream of Science. The publications of over 200 top scientists in the Netherlands can be found here. Read more about Cream of Science ... As of December 2005 DAREnet harvests 60,000 digital records from the Institutional repositories of sixteen institutes. Read more about repositories ... DARE: a new, rapid form of communication academic research results DAREnet is the network of Digital Academic REpositories. It is a result of the national DARE programme involving all Dutch universities and several academic and research organisations as well. Its aim is to coordinate and stimulate a network of Dutch repositories (= digital 'treasure chests' ) containing academic research information. It thus enhances the accessibility to and visibility of this information, both national as international. DARE is a national initiative coordinated by the SURF Foundation. Read more about DARE ... Launch of NARCIS, gateway to Dutch research The Dutch DARE project has launched NARCIS (National Academic Research and Collaborations Information System). From today's announcement: The DARE project NARCIS (National Academic Research and Collaborations Information System) has recently lauched the beta version of its website; the gateway to Dutch scientific research information. NARCIS offers central access to Dutch research information. Information produced by Dutch universities, research institutes, KNAW and NWO is gathered and searchable here. In addition NARCIS is the entry par excellence for scientists, policy makers, intermediary organisations, journalists and the public for obtaining a survey on ongoing research in the Netherlands. The NARCIS website uses (among others) these information resources: [1] information from the digital academic repositories (DARE), [2] the Dutch Research Database (NOD), [3] public information from university METIS systems, [4] research information from NWO, [5] news sites from academic and research institutes, [6] information from outside universities through intelligent harvesting), [7] datasets. NARCIS offers research information in the broadest sense of the word and has therefore a wider focus than DAREnet has. Searching for material that is directly available when found, DAREnet is the place to be. Searching for information about research, researchers or (ongoing) research projects NARCIS gives insight without having to know in with information source to look. When full content results are available, NARCIS links through to the publication. Because NARCIS and DAREnet have similar functionalities, the two services might be combined in the future. UN lends backing to the $100 laptop The United Nations will lend its support to a project which aims to ship inexpensive laptops to children worldwide. Kemal Dervis, head of the UN Development Programme (UNDP), will sign a memorandum of understanding Saturday with Nicholas Negroponte, chairman of One Laptop per Child, on the $100 laptop project, at the World Economic Forum's annual meeting. The programme aims to ship 1 million units by the end of next year to sell to governments at cost for distribution to school children and teachers. UNDP will work with Negroponte's organisation to deliver 'technology and resources to targeted schools in the least developed countries,' the UN agency said in a statement. The aim is to have governments or donors buy the laptops and give full ownership to the children. Negroponte, who is also chairman of the MIT Media Lab, has said he expects to sell 1 million of them to Brazil, Thailand, Egypt and N igeria. The laptop will run on an open-source operating system. Its colour will be lime green, with a yellow hand crank, to make them appealing to children and to fend off thieves.
