Controversy over Pubchem
by Rashid Hussain 08 Jun '05

08 Jun '05

A freely accessible public database of chemical information, produced by a division of the U.S. National Institutes of Health (NIH), is at the center of a controversy over publicly subsidized data competing with commercial information providers. The American Chemical Society (ACS), said to be the largest scientific society in the world, has voiced strenuous objections to the creation and availability of PubChem. The PubChem database provides information on the biological activities of small molecules. It is designed for medical researchers and is a component of NIHs Molecular Libraries Roadmap Initiative. Since it was unable to resolve the controversy directly with the NIH, ACS has met with members of Congress about the issues. PubChem is one of several databases developed by the National Center for Biotechnology Information (NCBI) as part of the Molecular Libraries Roadmap Initiative. Created in 2004, it is a freely accessible database that provides information about small molecules. It is designed for use as a research tool for biomedical researchers and serves as a starting point in the development of new medications. According to the NCBI, the database contains approximately 850,000 chemical samples contributed from public sources. The database will grow when researchers add data from publicly funded sources. It will not include patents. Initially the database will contain chemically diverse small molecules. Over time the collection will be modified by screening for biological assays and other biological information to provide a working set of molecules for use in studying biology and disease. Consultation on Electronic Thesis Online(India) .... within 15th June, 2005.
by K Prakash 08 Jun '05

08 Jun '05

source:http://www.ugc.ac.in/new_initiatives/consultation_electronic.html Consultation on Electronic Thesis Online(India) In line with international trend to preserve and centrally maintain repositories of electronic thesis and make them generally accessible, UGC plans to put in place a regulatory policy and an implementation mechanism for maintaining standards, archiving, accessing doctoral research from the Indian universities. Electronic Theses Online will not only ensure easy archive and access of Indian Doctoral theses but also help raise the standard of research. This would overcome serious problem of duplication of research and poor quality resulting from the 'poor visibility' and the 'unseen' factor in research output. In the above context, draft UGC(Submission of Metadata and Full-text of Doctoral Theses in Electronic Format) Regulations, 2005 along with a write up on current scenario, major issues, data standards and implementation process have been prepared. Before these are finalized, inputs from different stakeholders are invited on the Draft Regulations & Implementation Process with Annexure(s). Please send your specific inputs to pagarwal(a)ugc.ac.in within 15th June, 2005. With best regards. IBM Computers to Create Virtual Brain
by Roopa E 07 Jun '05

07 Jun '05

Dear Friends, Now we may have a chance to see real 5th generation computers or we may call it has 6th generation computers. IBM, in partnership with scientists at Switzerland's Ecole Polytechnique Federale de Lausanne's (EPFL) Brain and Mind Institute will begin simulating the brain's biological systems and output the data as a working 3-dimensional model that will recreate the high-speed electro-chemical interactions that take place within the brain's interior. These include cognitive functions such as language, learning, perception and memory in addition to brain malfunction such as psychiatric disorders like depression and autism. "Modeling the brain at the cellular level is a massive undertaking because of the hundreds of thousands of parameters that need to be taken into account," said Professor Henry Markram, the EPFL project leader. "IBM has unparalleled experience in biological simulations and the most advanced supercomputing technology in the world. With our combined resources and expertise we are embarking on one of the most ambitious research initiatives ever undertaken in the field of neuroscience." At EPFL, over a decade of knowledge accumulated from wet lab experiments has been consolidated into a set of empirical data on the Microsoft-architecture of brain's neocortex. The first phase of the project -- nicknamed "Blue Brain" -- will focus directly on the neocortex, which makes up approximately 85 percent of the human brain. >From there, the modeling will expand to other regions of the brain and, if successful, shed light on the relationships between genetic, molecular and cognitive functions of the brain. IBM will equip Blue Brain with four Blue Gene super computer racks. The system will occupy the floor space of roughly four refrigerators with a peak performance of 22.8 teraflops. IBM's Blue Gene systems are presently the world's fastest supercomputers, achieving a peak performance of 5.7 teraflops per single rack system. Each rack occupies one square meter and energy consumption is reduced from previous IBM systems, changing the economics of super computing and prompting IBM to start its Capacity on Demand service where computing power is leased out to customers in a time share type model. Under its agreement with IBM, EPFL has entered into a Capacity on Demand type sharing arrangement were IBM says computing power will be leased out to other research projects ranging from post-CMOS technology studies to build smaller transistors to examining folding proteins and their role in diseases like Creutzfeldt-Jakob. Publicly funded research must be available via open access
by Subbiah Arunachalam 07 Jun '05

Friends: On the occasion of their silver jubilee, Informatics India have brought out a collection of essays entitled "Turning pages: Reflections in Info-times". Commenting on the NIH initiative (PubMed Central), Dr K Satyanarayana of ICMR says that India and other developing countries should invest in similar open access initiatives of their own. About three years ago, I was invited to inaugurate a workshop on electronic handling of information at the Tuberculosis Research Centre at Chennai and I had a chance to discuss with a senior IT-savvy official of ICMR the need to set up interoperable institutional open access archives at each one of the ICMR labs. She was very enthusiastic. For some reason, as far as I know, no ICMR lab has set up one so far. We should analyse what holds us back from translating our intentions into reality. Fortunately, the Indian MEDLARS Centre at NIC has now come up with an archive [for biomedical research] called OpenMED and last week I had a chance to meet Mr Sukhdev Singh who demonstrated the archive and its various features. Mr Singh has also offered to help OneWorld South Asia set up an archive for development literature. Promoting open Access
by Subbiah Arunachalam 07 Jun '05

07 Jun '05

Friends: Promoting open access has at least two parts. One is to set up an archive at one's own institution, as Rajashekar had done at IISc, and populate it with the institution's research papers quickly. The second part is to help the faculty and students (and researchers in general) to take advantage of the increasing number of papers in the world's open archives. Please tell all your clients (research scientists, professors and students) to search for papers relevant to their work using http://oaister.umdl.umich.edu/cgi/b/bib/bib-idx?c=oaister;page=simple. There are 5,475,850 records from 480 institutions as of 5 June 2005. And the number is increasing every day. Best wishes. Arun Friends: Promoting open access has at least two parts. I think Microsoft has at long last realized that using a proprietary format is no longer sustainable in a fast changing and globalized world. Incidentally, Microsoft is not doing anything new. Sun Microsystems' OpenOffice already uses XML as its format and so is tnerefore considered to be future proof. In this connection, I would like to let members know that in our library automation software, NewGenLib, we already have integrated OpenOffice as the software for all form letters and reports that are possible to be produced from within its functional modules. Dear Sir/Madam, Information and Communicatin technologies(ICTs) have affected the library and information science and the profession emmensly.Today we have to implement and practice the habit of uising new technologies in capturing , storage and organising informatiom.Yes the benefit of ICT in capturing and dessimination customer. These are all disscused over the years and we have been trying to adopt/adapt to the present web scenario. And most of the Educational and research Instititution have automated their libraries and they have their own digital library to satisify their internal and external clientele. But at the same time the penetration of IT into the library proffession has slowly creating a gap within LISC profession.Today we have all witnessed that plenty of discussion, seminars, conferences are taking place all over the world to modify and train the library profession ,eventhough the gap seems to be widen over the years. The employment structure of library profession is very diffe! rent one comapre to other profession.Libraries are the house of knowledge ,to capture, organise and to dessiminate information skilled library professionals are very much required there is no doubt it. Educational institutions , corporate firms and other organisations have providing enormous opportunities for Library and Information graduates. But the thing is, if once we get into the job as a school librarian or college librarian it is very difficult to keep up abreast with new developments ,the lack of infrastructure, willingness of librarians, lack of mangement support and all plays a crucial role to keep abreast with new developmets, today high proportion rate of schools and colleges have not provide any facility to librarians to learn and perform his work using new technologies. And most of the seminars and conferences are all centered to corporate and well known institutions not for school are college librarians. this is slowly creating a huge problem that is Librarians di! vide.Today we have to address this issue and carry the LIS profession to more hiegts with providing equal opportunity to everyone. TBR - Great Loss
by I.R.N.Goudar 07 Jun '05

07 Jun '05

Friends, When I heard the telephone ringing at my residence during the odd hour at 4.45 am on 4th I could lift the phone with unknown fear. It carried the shocking news intimating untimely and sad demise of my friend and professional colleague Dr. TBR due to tragic accident the previous evening. Since my digital organizer was new it had very few numbers to inform friends, colleagues and students of Dr. Rajashekar. I could inform as many as I could using BSNL Telephone Directory including NCSI colleagues and in turn requesting them to inform others. I am sorry if I could not inform some of you in time due to nonavailabilty of telephone number. In spite of being Saturday a good number people could give their last respect and tearful farewell to TBR. The news spread like a wild fire and phone calls were flooded from all corners of the country for 2-3 days. TBR and myself were classmates and housemates at DRTC. Even as a student he was hard working and dedicated to the professional cause. He was more fond of developmental and academic activities than routine administration. His contributions to the professional developments both at national and international level are remarkable. He was associated with NAL in a big way by way of helping us to deliver lecture in workshops, conferences and having common projects. He helped us to develop our institutional repository using E-Prints (Will be announced soon). Probably we have been the major beneficiary of his services through seven of his students and even now four are with us. Most of the Digital library activities and related services, open archive movements in the country had the benefit of his expertise. DL related conferences used his service for tutorials. More than anything else he was very calm, but with charismatic qualities. To tell in one sentence his death is a great loss to his family, friends, LIS and IT profession and many past, present and prospective students of NCSI. We had a condolence meeting at our Information Centre and like wise I got the news of similar meetings already held and also planned shortly in different parts of the country. May the Almighty give the strengths to all of us and specially his family members to bear this irreplaceable loss and may Raju's soul rest in peace. Google new service- Google Sitemaps
by Farooque Shaheen 07 Jun '05

Google, this time with its new service called Google Sitemaps aimed at webmasters. The programme allows website owners to feed their pages they'd like to have included in Google's web index and also allows them to indicate how often their websites need to be revisited. Google Sitemaps is intended for all website owners, from those with a single web page to companies with millions of ever-changing pages. According to Google, Google Sitemaps is an experiment in web crawling. It is a way of informing Google crawlers. By placing a Sitemap-formatted file on a web server, a web master can enable the crawlers to find out what pages are present and which have recently changed, and to crawl the site according. A full dig on this matter can be found at " http://www.hindustantimes.com/news/181_1390144,004400100011.htm" Thanks & Regards, Farooque Shaheen, Caritor India Pvt Ltd. Alma Swan's Author Study on Self archiving
by Subbiah Arunachalam 07 Jun '05

07 Jun '05

Friends: Here is the Executive Summary of the study by Alma Swan that will be published by JISC. Your comments are welcome. The full report is available at www.keyperspectives.co.uk/OpenAccessArchive/2005_Open_Access_Report.pdf or at http://cogprints.org/4385/ Subbiah Arunachalam --------- Open access self-archiving: An author study May 2005 Alma Swan and Sheridan Brown Key Perspectives Limited 48 Old Coach Road, Playing Place, TRURO, Cornwall, TR3 6ET, UK EXECUTIVE SUMMARY This, our second author study on open access, was carried out to determine the current state of play with respect to author self-archiving behaviour. The survey was carried out during the last quarter of 2004. There were 1296 respondents. The survey also briefly explored author experiences and opinions on publishing in open access journals to follow up our previous study on this topic for JISC and the Open Society Institute. Many of the findings reported here match those of that previous study. For example, the main reasons for authors publishing their work in open access journals are the principle of free access for all and their perceptions that these journals reach larger audiences, publish more rapidly and are more prestigious that the toll-access (subscription-based) journals that they have traditionally published in. The principal reasons why authors have not published in open access journals are that they are unfamiliar with any in their field and that they cannot identify a suitable one in which to publish their work. These reasons, and their rank order, exactly match the findings from our survey that was specifically on open access publishing last year. The purpose of this present study, however, was to move the focus onto self-archiving, the alternative means of providing open access to scholarly journal articles. Almost half (49%) of the respondent population have self-archived at least one article during the last three years in at least one of the three possible ways - by placing a copy of an article in an institutional (or departmental) repository, in a subject-based repository, or on a personal or institutional website. More people (27%) have so far opted for the last method - putting a copy on a website - than have used institutional (20%) or subject-based (12%) repositories, though the main growth in self-archiving activity over the last year has been in these latter two more structured, systematic methods for providing open access. Use of institutional repositories for this purpose has doubled and usage has increased by almost 60% for subject-based repositories. Postprints (peer-reviewed articles) are deposited more frequently than preprints (articles prior to peer review) except in the longstanding self-archiving communities of physics and computer science. There are some differences between subject disciplines with respect to the level of self-archiving activity and the location of deposit (website, institutional or subject-based repositories). Self-archiving activity is greatest amongst the most prolific authors, that is, those who publish the largest number of papers. There is still a substantial proportion of authors unaware of the possibility of providing open access to their work by self-archiving. Of the authors who have not yet self-archived any articles, 71% remain unaware of the option. With 49% of the author population having self-archived in some way, this means that 36% of the total author population (71% of the remaining 51%), has not yet been appraised of this way of providing open access. Authors have frequently expressed reluctance to self-archive because of the perceived time required and possible technical difficulties in carrying out this activity. The findings here show that 20% of authors found some degree of difficulty with the first act of depositing an article in a repository, but that this dropped to 9% for subsequent depositions. Similarly, 23% of authors took more than an hour to deposit their first article in a repository, but only 13% took this long subsequently, with most taking a few minutes. Another author worry regarding self-archiving is the danger of infringing agreed copyright agreements with publishers. Only 10% of authors currently know of the SHERPA/RoMEO list of publisher permissions policies with respect to self-archiving, where clear guidance as to what a publisher permits is provided. Where permission is understood by the author to be required, it seems it is being sought (this accounts for around 17% of self-archiving cases); where it is not known if permission is required, authors are not seeking it and are self-archiving without it. Communicating their results to peers remains the primary reason for scholars publishing their work; in other words, they publish to have an impact on their field. Nonetheless, more than half still do not know what the citation rate is for their most recent articles. Almost all (98%) of authors use some form of bibliographic service to locate articles of interest in closed archives such as publisher websites, but only a much smaller proportion of people (up to 30%) are yet using the specialised OAI search engines to navigate the open access repositories. Nevertheless, at the time of this survey, 72% of authors were using Google to search the web for scholarly articles: the subsequent arrival of GoogleScholar, which indexes the content of open access repositories as well as general websites, and thus retrieves formally-archived open access material, can be expected have a bearing on the level to which open access archives are searched in future and consequently on the eventual impact of articles deposited therein. The vast majority of authors (81%) would willingly comply with a mandate from their employer or research funder to deposit copies of their articles in an institutional or subject-based repository. A further 13% would comply reluctantly; 5% would not comply with such a mandate.
